Harry Potter is four when his Uncle Vernon gets to go on a business trip to Metro City as part of a promotion and gets to bring his family along. The only thing wrong is that there’s no one available or willing to look after their more than troublesome nephew. And are forced to bring him along.
This is how the local supervillain soon comes across the obviously abused Harry. Either by finding him abandoned or by ketching Harry’s ‘family’ abusing him. Either way, he sees himself in the small boy they call a freak, and proceeds to adopt him, legally too. So that the authorities have more trouble if they ever try to remove Harry from the custody of the supervillain. He holds the adoption agency at gunpoint until they agree.
Megamind doesn't like the name Harry. Being too mundane for the son of a flamboyant super villain known for his obsession with presentation. The boy is renamed and grows up happily. Seeing Roxane as a mother figure and learning all he can from his adopted dad.
Though they do quickly discover why ‘Harry’ was treated so horribly by his previous ‘caretakers’ when he has a bout of accidental magic that causes the entire Layer to lews power. Believing ‘Harry’ to be a meta human,(Not a crossover exactly. I'm just using that term because it fits the best and I'm bad at names) both Megamind and Minion do their best to train him to control his abilities. Along with figuring out how to make any of his inventions and the Layer in general invulnerable to the ‘Harry’s’ ‘strong telepathic abilities’. Essentially magic proofing everything he makes, because he can’t afford to restart the power of everything in the Layer every time his son loses control.
‘Harry’ becomes quite the prodigy. Being taught concepts that scientists with multiple degrees couldn't figure out on their own. Incorporating his ‘metahuman’ abilities into the inventions he customized and invents. Creating a type of magitech. Though he also developed an overall disliking for humans. Not necessarily hatred. But one can only trust a group of people so much when all they've ever experienced from them is cruelty. With the exception being Roxane.
This dislike of his own species allows him to develop a scene of self loathing. Wishing he could be like his father. Eventually developing to the point that at the age of ten, he decides to do something about it. He starts trying to find out how to change his DNA to match his father’s and succeeds at the age of twelve. Though only partially. Along with almost caughsing him his life. If it wasn’t for his father's and Uncle Minion’s interference. Though he does actually die for 10 seconds before Megamind and Minion are able to revive him. Effectively destroying the horcrux in his scare.
Dividing to change one's DNA doesn't come without effects though. Permanently changing his appearance. Though not as drastic if they could have been. His face structure and body proportions change. His wild hair is tamed and darkened. Becoming a true black instead of extremely dark brown that could be mistaken for black. Changing his eye color and shape to match Megaminds. And increasing his brain capacity. Though still not to the level of his fathers.
The more drastic changes on the other hand are not quite as noticeable. Starting with a slight change in skin collar. Though it’s only noticeable in the right lighting. He grows gills along his ribs,(I like the Megamind has gills head canon. Leave me alone.) and a secondary set of eyelids to help him see better underwater. Essentially removing all traces of James Potter from him. It takes a year for Megamind to let him start sciencing again, and it will take even longer for him to be able to do it without supervision.
Despite everything Megamind makes sure ‘Harry' knows that he doesn’t have to follow in his footsteps and that he's free to follow his own destiny. Preferring he’d not go into the supper business. Knowing first hand how dangerous it is. And despite the fact that ‘Harry’ doesn’t want to be a hero or a villain. He doesn't want to be a normal citizen either. He's the son of the local supper villain. He's already been targeted by both sides of the law no matter what he does, and who would want a normal, boring civilian life anyway. Instead, wanting to be more of a Dead Pool figure. Neither bad nor good but an agent of chaos. Already being arrested and escaping fifty times for things such as setting a corrupt politician's car on fire. Robbing Ten ATM’s in one night. Setting of a paint bomb in a Starbucks. And using one of his magitech inventions to beat an attempted rapist within an inch of his life.
All is relatively well in his life until he turns 14 and a certain meddling headmaster decides as a last act of desperation to find their chosen one to bring back the Try Wizarding Tournament.(Not necessarily evil Dumbledore. But more miss guided and blinded by the idea of ‘for the greater good’.)Putting Harry’s name in, low and behold, it works and Harry is whisked away to England. Or as Harry(now renamed to whatever you want. I'm bad at names.) puts it, kidnaped. But he doesn't just follow along blindly as Dumbledoor had hoped.
No, in fact the first thing he does once he gets his barings is pull out his own Dehydration gun (A 10th birthday gift from Megamind with only four setting, because he’s still to young for things like death rays) on the faculty and dehydrates Karkaroff when the foreign headmaster approaches him aggressively trying to declare how this strange boy couldn't possibly be Harry Potter. In front of all three schools. With everyone panicking and their wands drawn on him, he responds with an overly exhausted sigh. He was raised by Metro City’s top villain. He’s been held at gunpoint by rival villains and trigger happy cops, he isn't afraid of a few old people and children with sticks.
Picking up the blue cube that was Durmstrang’s headmaster, while informing them to calm down. They just need to add water damn it. Before calling them all drama queens. Dumbledoor is eventually able to talk him down, and explain to him the situation. That ‘someone’ had entered his name into the goblet and he is now contractually obligated to participate or have his magic removed. Which would mean death as a wizard's magic is directly linked to their life force. As well as what happened to his parents and of Voldemort. All while referring to ‘Harry” by the wrong name. No matter how many times he’s corrected.
It takes a lot of effort to convince ‘Harry’ about magic. Eventually coming to the conclusion that the magical society is just a bunch of strange meta humans that popped up in a time before science and logic. That isolated themselves so much that they don’t even know what they really are. He’s told about Hogwarts, its history, and the houses. Which he strongly believes is a form of segregation, and regularly goes on about how stupid house rivalries are. Dumbledoor tries to convince him to become a student and gets the other teachers, all except Snape, to try and convince him as well. But adamantly reffuses to be educated by a society of people that still think incest is good and don’t know what electricity is. The mere thought of it horrifies him to no end.
He also refuses to give out any specific details about his home life and where he grew up. Giving answers to questions like he grew up in a city in America but never specifying what city or even what state. This is for several reasons. The first one is that nobody knows his dad is a super villain here and he can not only go more easily undetected, or as easily as the boy who lived can go, but also allows him to make a name for himself more easily without being compared to his dad. He loves his dad, but by the god below does it being compared to him get irritating. He also just loves watching everyone, Hermione in particular, drives themselves insane trying to figure out even the most basic information about him. There are several bets going around about who can find out what first. ‘Harry’ thinks it's the most hilarious thing ever. Though Luna already seems to know a lot for some strange reason. Promising she won't say a word. Luna becomes the only human besides his mom that he can tolerate and eventually grows to like. Hermiony fingers it out eventually. Remembering Megamind from a documentary about American Heros and Villians she saw once. This eventually makes its way to the whole school.
Megamind is eventually able to locate ‘Harry’. Crashing the final trial of the tournament with the intimidating presentation only an enraged supervillain can pull off. Rock music, brain bots, and lasers galore. Even more intimidating though is the pissed off of Roxane Ritchi. Who Megamind had decided it was a great idea to give a laser gun to.
