Professor Minerva McGonagall has seen many students come and go.
She's seen James Potter come and befriend almost the entire school. She saw him fall for the smart and strong willed ginger girl and then additionally fall for the pure-blooded Slytherin boy.
McGonagall has seen him befriend both, get together with them and in the end she attended their marriage ceremony.
And as quickly as they came, they went again...

Remus Lupin: left alone, without any friends
little Harry Potter: survived and orphaned
It felt so unfair, she didn't want this for them. They'd been her students, they were so much younger than her.

She could help but cry at the resemblance. She couldn't bear the thought of those horrible things that had happened before, happening to Harry.
She wanted to go to another wedding ceremony and she wanted to see them go but not that way. So Professor McGonagall found herself crying at the sight of history happening all over again.
